Я не использую Gremlin-Server, я напрямую подключаюсь к конечной точке Neptune из своего кода Python.
Для NEO4J я изменяю scriptEvaluationTimeout, расположенный в https://github.com/apache/tinkerpop/blob/master/gremlin-server/conf/gremlin-server-neo4j.yaml.
