Когда я запустился bundle install вернулась ошибка:

Произошла ошибка при установкеmysql (2.9.1), и Bundler не может продолжить.Убедитесь, что gem install mysql -v '2.9.1' --source 'https://rubygems.org/' успешно завершен, прежде чем связывать.

Для использования mysql с рельсами вам нужен только камень mysql2.Просто удалите строку gem 'mysql', '~> 2.9.1', и все будет в порядке.
