У меня есть такой результат:

array(1) {
  ["{"product_id":"]=>
  array(1) {
    [""10","9""]=>
    string(0) ""
  }
}

Как извлечь этот код в php?

Нет необходимости использовать JSON.stringify, просто передайте необработанный массив значений:

$.ajax({
    method: 'POST',
    url : 'http://localhost/shop/ext/ajax/products_compare/test.php',
    data: {product_id: chkArray},
});

На стороне сервера у вас будет массив $_POST['product_id'] со значениями.
