Вы можете рекурсивно фильтровать массивы неизменным образом.

Или мутантная версия будет:

 const noNull = array => {
    const result = array.filter(it => it !== null);

    for(const value of result)
      if(value.children) value.children = noNull(value.children);

   return result;
 };
