Я пытаюсь написать код для анализа файла OBO Gene Ontology (GO) и вставки идентификаторов терминов перехода (например, GO: 0003824) в древовидный вложенный словарь. Иерархическая структура go в файле OBO указывается с помощью идентификатора is_a, который используется для обозначения каждого родителя каждого термина GO. Термин GO может иметь несколько родителей, а самые высокие термины в иерархии не имеют родителей.

Вы написали

if (parent_go_id in parent_list):
    go_dict[parent_go_id][go_id] = generate_go_tree([go_term], all_go_terms, True)

Правильно было бы

if (parent_go_id in parent_list):
    go_dict[parent_go_id][go_id] = generate_go_tree([go_term], all_go_terms, True)[go_id]

После этого изменения получилось бы:

Но я бы вообще предложил другой подход,Создайте класс, который анализирует термины и строит дерево зависимостей таким же образом.
