Что ж, похоже, это проблема для пакета NetPathMiner R, а не для Cytoscape. Вот трекер проблем для этого проекта:

А пока я могу предложить альтернативный подход, который может сработать. Пакет RCy3 поддерживает отправку объектов igraph непосредственно в Cytoscape, вместо того, чтобы экспортировать их в GML и затем импортировать их вручную. Вот этот пакет:
